The Waves shot 10-under with the help of a 6-under 66 by Anthony Cecere.
Robin Kang's 2-under 69 was a personal best and tied the best score by any player in the field on Tuesday.
Pepperdine is tied for 10th and will wrap up play on Tuesday at the Meadow Club.
The Waves are next in action at the Alister MacKenzie Invitational on October 13-14.
